Reproduction steps

cd course/yui/src

grunt

Grunt will generate the amd modules into subdirectories.

It worked okay before ~~MDL-50766~~ but not after, so it looks to be a regression from that.

Discovered while testing

MDL-50115 Grunt on windows builds the entire tree, every time.
