In bootstrap themes, anchor links are aligned to the top of the view, which is covered by the navbar.
The easiest way to see this is to go into XMLDB, and click to load a module part way down the page. The highlighted row is then obscured behind the navbar.
My understanding is that you can add top padding to the anchors to push them down, but I am no CSS guru.
